Upgrading to iOS 6.1
Note: Before beginning this guide, I would recommend you to Backup SHSH blobs of your device, so that you can downgrade if something goes wrong. ( This Advice is not for people using iPhone 5, iPod Touch 5, iPad 4 and iPad mini)
Step 1: Download iOS 6.1 IPSW for your iDevice. You can download any iOS 6 firmware like iOS 6, 6.0.1, 6.0.2, 6.1 but It is recommended to use the latest version and ie. iOS 6.1
Step 2: After IPSW gets downloaded, Open iTunes and Connect your iOS device to your computer using USB cable.
Step 3: Hold Shift and click Restore simultaneously (Hold Shift + Click Restore). Browse the iOS 6.1 IPSW file which you just downloaded.
Now let iTunes update your device to the latest iOS 6.1. Don't disconnect or touch your device.
Step 4: Once iTunes finishes updating your device, You Device will Reboot. Don't disconnect until you see the iPhone Startup screen.
Step 5: Once your device boots ups to normal, You're done updating your device firmware. Now your device is running iOS 6.1
Now that you're running iOS 6.1, It's time to jailbreak it. Just follow the steps given in Part 2

For those who've just updated their device firmware, Follow the steps given below to Jailbreak your device.
Note: If you're device has any kind of Passcode lock then remove it before beginning the process. On your device Go to Settings > General > Passcode Lock > Off.
Step 1: Download Evasi0n tool from the links given below.
Step 2: After Downloading Evasi0n tool, Extract it to desktop. Connect your device using USB cable.
Make sure that iTunes is not running, If it is running then exit it before beginning the jailbreak process.
During the process don't touch your device, It might take around 3-5 minutes for the jailbreaking process, So be patient.
Step 4: After a few minutes, You'll see a blinking message on the evasi0n tool which will tell you to Unlock your device and tap on the Jailbreak icon. Do the same, Slide unlock your device and tap on the Jailbreak icon present on your homescreen once and then keep your device aside.
Rest of the process is automated and Evasi0n will take care of it, Just relax until you see a message 'Jailbreak Complete' will will pop after a short while.
You device will reboot several times after the jailbreak process. Once it is done, You can enjoy cydia on your iOS Device with iOS 6.1
Note: After release of any new jailbreak, Cydia servers and repositories may experience high load and may give errors. This will last a few days after the jailbreak release and will soon become normal. So if your experience errors in cydia then don't worry.
